Aside from keeping your house clean, keeping your feet inside of your shoes all day long even after you're home means that the inside of the shoes stay hot and humid for a much longer period of time. This is an environment in which bacteria thrive and causes shoes and feet to stink, especially if they're being worn every day and don't get a chance to fully dry out. If possible, don't wear a pair of shoes two days in a row. If they start smelling funky, use some shoe spray or baking soda to get the inside of the shoe dried out and deodorized.
Borax ftw, cheap, organic anti-microbial/pesticide for around the house. Hundreds of uses, laundry boost, deodorizer, fertiliser, forge-welding flux...
