Last time I checked:

  • When voting on comments from the notifications, it will be marked as read, as intended.

But:

  • Voting from the comment through the post's page does not mark it as read.
  • Replying to a comment does not mark it as read.

The reason it is that way is because otherwise it would have to check if voted comments and replies are linked to a notification for all users who replied. It would waste too much resources.

I see. Understandable.

It would be convenient, but it is not essential.

The thing is you can't guess what a notification is and links to what (pm, mention or comment/post reply) without getting into the message box.
