I like your approach to modding.

from video games
They're a blessing a curse, the things. On one hand, they neatly package numerous often disparate concepts and present them in easily digestible forms, on the other they are specifically crafted abstractions designed for entertainment and marketing purposes, and on the gripping hand they mislead with metrics.
Holy Bible + Nothing Added = ???
All religious texts are also by nature philosophical texts, and so many of them contain valuable wisdom even beyond their theological implications. Start with the entire canon of your own religion, and from there branch out into the various philosophical directions stemming from it. Eventually read the texts of others as well - find the similarities as well as the differences. Knowledge is power.
Don't just believe your religion. Apply it. Use it as a tool, and hone it as you would one.
the brain of a computer is the CPU
Yeah, that irks me as well. Your mapping is a bit better, though personally I've always equated the PSU with the heart (sends what's needed for function around the system - oxygen & nutrients for the heart, electrical currents for the PSU), while the brain maps to a combination of CPU, memory, storage, and some of the duties of the GPU.
I'd say that the brain is a fascinating thing, but that would just be my brain using my hands to boast by proxy.
Java / PHP / Javascript / C++
The four horsement of the apocalypse, right there. I still have nightmares in Java from time to time, but admittedly, I am an old C & Perl guy. On that note
//C puts("Hello, World!");
/#Perl print "Hello, World!";
To logic - the underlying approach is always the same. $printfunction <- $printstring. Write pseudocode first, until you can get to the point of doing it in your head automagically as a first step. Display Hello World - every language is then just a different degree of syntactic sugar.
stay away from entertainment
Happens naturally when we find fulfilling work with which to occupy our time. I'd also add a recommendation that when one does consume media, they do it with an aim to take from this thing for their own life - analyse, think, dissect. Break these things down into raw concepts with which you may later work for your own purposes.
Improvement
I follow a system of three threads - physical improvement, mental improvement, and spiritual improvement.
Physical is fitness, health, strength, dexterity, etc. It's about eating the right things, exercise, martial arts, and working with my hands. The aim is capability.
Mental is skills, knowledge, mindset, awareness, etc. It's about noticing details, reading books, solving problems, and working with the brain. The aim is comprehension.
Spiritual is the intangible, the transcendent, and the underlying. It's about meditation, internal cultivation, virtue, and philosophy. The aim is completeness.
