Alien 3 was a mess. Even David Fincher, the director, doesn't have anything good to say about it.

There was too much running through tunnels without the audience really knowing where anyone was running, or why. It was confused and unfocused. I liked the basic idea of Ripley stranded on a prison planet, and then discovering that she was carrying an alien inside her. But the whole effort to catch the alien that was running around loose was too much, and the doctor, who was an excellent character, was wasted by being killed to early.

It was a total mess. Multiple script writers, a director brought in at the last minute with no creative input. Fincher took the job knowing it was a shitshow that he had no control of.

This never-realized draft kept Corporal Hicks and Newt at the forefront, with Ripley serving as more of a background character in cryogenic stasis.

Well there's your reason why it was never used, right there. An Aliens movie without Ripley? I don't think so.
