From a paranormal standpoint, flies are an indication of a demonic presence or possession.
From a regular standpoint, flies are generally drawn to shit and things that smell like shit or death and decay.
It's uncanny that flies would land on all these people, including wormtongue, seems like some kind of sign to me. It would seem the flies have more brains than most of the population, all those they landed on are evil and/or traitors.
