See, thats the issue. It isn't. Tolerance is a good thing. Intolerance is a bad thing.

The problem is that once we reach a healthy level of tolerance, once we gain a civilized approach to each other, that same ideology becomes weaponized to promote degeneracy and self serving interest and gain. It becomes excusatory, a reason to be and do whatever you want and point the finger at everyone else. The tolerance that allowed those marginalized groups to gain acceptance is the same thing that will cause their downfall when the general populace finally has enough. Then the pendulum will swing the other way, and the cycle will start again.
