They are not incompatible. While extreme terrain people might say germs dont exist, I think it seems more like, yes, tiny organism can feed on us opportunistically, and yes, we need to keep the living organisms of our body in good shape to prevent this.

That reminds of what I read about how mitochondria act when a person is fasting. The mitochondria eat free radicals, damaged cells , damaged mitochondria and in the process make themselves more robust.
